Modular Software Architecture in Computational Biology: A Case Study in Nonlinear Kinetic Parameter Estimation for Microbial Growth Modeling

Nonlinear parameter estimation for ordinary differential equation (ODE) models is a recurring challenge across computational biology, environmental engineering, and chemical kinetics. Despite the ubiquity of this problem, most research groups rely on monolithic scripts tightly coupled to specific models and datasets, limiting reproducibility, extensibility, and methodological rigor. We present the architecture of an open-source Python framework for kinetic parameter estimation that addresses these limitations through deliberate separation of concerns.
